one of my piggies let's me stroke under her chin. She lifts her head up when i do it. Does she like it or is it a sign of submission? I don't want to do it, if she doesn't 'like it'.

You can tell the difference if her mouth is relaxed and open; some piggies really enjoy chin rubs!

Guinea pigs that don't enjoy it (whether submissive or dominant) usually won't lift their chin unless you force it up (dominance).
