My two new guinea pigs seem to shake their heads vigurously and do sudden jumps very similar to popcorning. However they bite and scratch their fur straight after/before.could they have mites or fleas that are hurting them and making them jump like they are in shock?

Please see a vet if in any doubt. We cannot in any way diagnose safely online without seeing a guinea pig nor can we replace a qualified vet. What we can do is to help you find a good piggy savvy vet and help you ask the right questions if and whenever necessary.
In your case, I would have the guinea pigs checked for mange mites, ear infection or ear mites.
