Bald patches ?

My guinea pig Daniel was at the vet today to look at some bald patches. He started over grooming and scratching when separated from his buddy due to his " brother" having had an operation. I put it down to separation anxiety. I recently noticed he has now made two bald bits under his wee front legs and he has started scratching his back . Obviously very worried now I took him to the vet who examined him for " beasties" but alas none ! He got an anti inflammatory jag and sent home . I've to take him for a skin scrape next week if no joy . It also coincides with me buying vet bed , could he have an allergy? They have a big hutch and get out to a run everyday too . Any ideas welcome ! Thanks .... Sorry this is so long !
 
Hopefully now he's back with his brother he'll calm down, but if he's got into a habit.....hard to break!
Wondering if it might be worth bathing in a fungal shampoo.......... what does everyone else think ? just a suggestion.........

Thanks .... I thought about that but wasn't sure if I could aggravate sensitive skin .... Or maybe just a plain water bath ? When he was separated he just sat there miserable. Hopefully it will settle as quickly as it came . :{
