So already I clean the poop off daily, sometimes twice a day if needed. He fleece usually lasts around 3-4 days before I change it and wash it.
Even after a wash I find the fleece liners are still a little stinky and after the first day the living room has a slight smell of urine. I have pee pads too that I chop and change about. Sometimes the liners I wash around 2-3 times.

What do you wash the fleece liners in?
Can I use anything like bicarbonate of soda or anything like that in the wash?

You could try adding white vinegar to the wash
Otherwise, are they definitely wicking properly and what sex are your piggies? (Boars will scent mark more if you clean too often and clean too thoroughly)

You can use white vinegar (put it in the fabric conditioner compartment) along with the non-bio detergent. It will help get rid of the smell. In my case, I use laundry cleanser instead of vinegar. It does the same.
