Hi first you need to wash and dry them three times. Make sure you do not use fabric conditioner. Once you have done this they are ready to use.

How do I use them? Do I Place them over the mat and then place hay or straw over the top?

When you use them they will need something absorbent underneath, like newspaper, or towels, or a matress protector, or puppy pads. 
But as piggyfan said, they will need to be washed 3 times without any fabric softener, only the washing powder first

Do you have any trays that you can put the hay in? It's just that it gets stuck to the fleece so it's best not to put the hay straight on top.

The reason you have to wash them is fleces have a kind of seal, that stops the wee wicking away to the absorbent layer underneath.
You dont need to put hay on top, instead you can put it in a hay rack, or a box for them.
The idea of fleece, is that because the wee wicks away piggies always have something dry to lay on.

You wash them to make them able to wick away the wee. I suggest you put down towels and then two layers of fleece. That is what I do. Then just put the hay and beds on top. I keep my hay in a pile on the floor as my piggies like to hide in it.

No. It will take ages to dry and be a nightmare. Just wash them in the machine on a high spin cycle and they will be dry in no time.
