Please have a look at this link below. It contains information on the various guinea pig skin conditions, including ringworm (which is the most aggressive form of a fungal skin infection) and guinea pig specific skin parasites, of which only lice are visible to the naked eye. Either variety of mites (mange mites that burrow their eggs in the increasingly painful skin) and hay mites that fix their eggs to hairs especially at the bum end) is not visible to the naked eye. I would guess that you may be either dealing with mange mites or a fungal skin infection in the very early stages. Please do not treat on spec until you and your vet know which you are dealing with.
The problem should become more obvious in the coming days. Since fungal and parasites require different treatment, it is worth waiting (even if it is hard to stand by right now) and then hitting the problem hard with the appropriate good quality stuff to get on top of it quickly and once and for all. The trick with skin conditions is the appropriate treatment and then doing properly once it is really clear what you are up against. What time you lose in waiting, you will make up by treating correctly so the discomfort can be minimised as quickly as possible and - more importantly - in a way prevents more suffering by a long drawn-out battle with less than optimal treatments which can suppress symptoms, but not heal.
