We have had two female Guinea Pigs for two years now (got them at PetSmart as youngins). They get the Paws Premium Guinea Pig food (from Stater Bros) free choice everyday (it's about a half of cup a day all together). They also get carrots, bell peppers, romaine lettuce everyday and once and a while they get some other stuff too. They get Oasis Vita Drops for Guinea Pigs (High Potency MultiVitamins with Extra Vitamin C) put in their water everyday. They have a two part cage, half is enclosed and half is open. Their cage gets cleaned 1-2x a week.
Today I took them out to trim their nails and noticed one of them is a little thinner than usual, she isn't lathargic, but isn't quite as frisky as normal, she has a patch on her side where her hair is really thinning out and her nipples are enlarged and crusty. I cleaned them off. No, she cannot possibly be pregnant and has never been before.
The other one has what seems like a growth (dark, almost looks like poop) on the pad of her front foot. I can lift it a little, but if I pull on it, it hurts her (I initially thought it was poop or I wouldn't have tugged on it at all). It doesn't seem to hurt her when I squeeze it and it is hard. Underneath/ next to it there is a 5th nail growing out. I trimmed it back. I also washed her foot.

Like I said, both of these girls are only about 2 and have been very well taken care of. I am mostly worried about the first one. Has anyone had any of these problems before and if so what should I do about it other than keep them clean?

Ok, so after some research, I think I know what's going on with both of them. One has an ovarian cyst and the other a spur on the foot.
It seems as though the ovarian cyst can only be treated by hormone injections, draining the tumor, or surgery. This couldn't have happened at a worse time, those just aren't an option for me right now. I wish there were some home remedies to shrink it. I have them too and the only thing I can do is take B.C. pills to shrink them. Too bad I can't slip her a sliver of that everyday lol. I supposed what I will do is keep an eye on her and make sure she doesn't get too uncomfortable. As of right now, she is eating and drinking fine and doesn't appear to be in pain. Although, I can't say for sure because she is not quite as energetic as normal. But, like I said before she isn't lethargic either.

please seek veterinary treatment for both your pigs, being prey animals they will continue to eat and act normal despite how ill they are, only when they stop eating is it deadly serious. If it is cysts then I am sure they could try the hormone treatment before surgery, but time is of the essence. If its a foot spur I am sure the vet can treat this really quickly for you and you will have two healthy happy piggies very soon rather than prolong the suffering for both of them.
