I know It's probably a stupid question but I lost a piggy about a month ago to a suspected upper respiratory infection and have been avoiding using the wooden tunnel that was in the cage with her in case there was any bacteria on it but do you think it will be safe to use after four weeks?

It should be safe. Respiratory illness bacteria don't stay live for more than a day or two outside the body.

If you are worried, I would recommend to deep clean with F10 disinfectant; it is also antifungal (including ringworm spores) and antimicrobial.
