Can anyone please tell me what to do if you think your guinea pig has a mouth sore on both sides of his mouth? I'm a little unsure of what to do.

Please see a vet promptly for lip infection (cheilitis). Your piggy will need either an antibiotic, fungal treatment or ideally a combination of these.
Stop feeding any fruit and tomato at all from now on. The acid in it is causing tiny cracks in the skin through which bugs can get in; some of which be can unfortunately nasties. Some piggies are more prone to cheilitis than others. You need respect that. Thankfully, peppers and fresh herbs are a much healthier fruit replacement anyway!
