I have had my boys for just over 2 weeks. I have not handled them every day but have been talking and sitting in their run with them. I held one of them tonight and he seemed to make a chatter/grinding noise after only holding him for less than a minute. Is this ok or is it a sign he is not happy?

Mine do that too. Not to worry! It's perfectly normal. They're just uncomfortable and are telling you that they're a little irritated (or perhaps very irritated.)
Being picked up can be scary, but they will get used to it.
I found that giving them a carrot or any kind of food they love helps calm them down.
** also make sure you're picking them up and holding them the right ways, as you want them to feel secure, but not like they're being squished.
For me, Oliver prefers for me to lay down at an angle so he can rest on my chest/under my neck. Blue prefers to be in my lap.

He is telling you that he doesn't like it.

Please take your time to read these guides here. They tell you how you can make friends with your guinea pigs in their language and avoid looking like a predator; that should help. Please be aware that guinea pigs are prey animals and not animated cuddly toys - that is unfortunately a wide-spread misconception. By far not all piggies ever come to like cuddling.
