Do guinea pigs shake or wag back and forth when they are scared? Is it normal? Basically, their breathing gets stressed when they are terrified or stressed.

Yes, they can do! Poor pig! :(

Can you please tell me a bit more of the circumstances, so we can exclude an underlying health problem?

Well, they are in my room, and my room can be loud at times, so I believe they are a bit terrified of me, I can't really move them out of the room, all I can do is try to be calm, but it is hard with my many syndromes that I have. They appear to do it when they see me, would it still be possible to tame them with effort? Some are almost 2 years.

Have you had them for long or are they new? Please give them space and try to make friends first (get them to eat treats from your hand) before handling them. You can also train them to come into a little hay fill cardboard box in which you have cut one entrance if you need to pick them up.
