I made the c and c cage today so that once my guineas were introduced and bonded they could live together. The thing is that the smaller guinea pig could fit through the squares. I framed the bottom and edges with a plastic sheet( so hopefully that would help) . But I'm still nervous that...

1. My little guy could escape when I'm not watching

and

2. Both of my boys would get into fight when I'm not watching!

Should i put them in their separate cages over night and when I'm at work?
If not what should i do?

I wouldn't separate them if they're bonded because it'll only disrupt the bond. I too have only just bonded my new boar with Mo today and I won't be home for most of the day next week- worried...is there not anything you could put against the bars like a bit of extra correx or something?

Please do not separate; with boars you have to stick it out.

If necessary, either get some mosquito netting or cover the grids with cardboard until both boys are too big to get their heads stuck in the grids.

Thankyou. I did not separate them and they are fine. I created a higher border around the cage. :)
